I figured since we're really getting going on some film discussion, I might as well throw my favorite film into the mix.
Not only does this introduce my favorite non-Godzilla Kaiju in Kiryu, aka MechaGodzilla 3, but it really puts a strong emphasis on humanity, and our ability to adapt and fight back. It has some of the stronger human characters, in my opinion, and the Kiryu Squadron is, for some reason, one of my favorite pieces of Godzilla lore. Not to mention the Absolute Zero Cannon, one of the most effective weapons in the entire series.

I don't have anything particularly profound or analytical to say about this one. Though it's certainly a good movie, and I do enjoy Kiryu's design more than either of the previous Mechagodzillas. Plus, the fact that Kiryu is made of the original Godzilla's remains is an awesome plot/design point that makes him immediately more interesting and complex than his previous versions.
Not to mention the idea of a computer using DNA for processing power is a particularly original and even somewhat believable bit of sci-fi. As DNA contains such a vast amount of information. If you could turn that raw storage into power you'd have a computer more complex and powerful than the human brain. Which is saying something.
And to top it off Kiryu is one of very few opponents to repel Godzilla. I would technically call their fight a draw, but, still, Kiryu is one of the stronger opponents Godzilla has faced.
My only two issues with the movie are firstly, the kid with the plant. I don't like her. I don't like her subplot, and I fail to understand how the plant is connected to her mother. Did the father make it using her mother's DNA? It's not clear. I'd question the ethics of that, except that if it IS true it just leaves me slightly jilted about there being no Biollante. Ultimately, this doesn't matter much, but I don't care for it.
The second issue that annoys me considerably more is the guy with a grudge against Akane. Not because he has a grudge. That makes sense. But it's because that kind of attitude would not be tolerated in the military, let alone for such an important squadron. He would've and should've been booted from the team if not the entire JSDF.
Issues aside, though, it's certainly a good movie, and I definitely like Akane. I just wish she were the pilot in the sequel still. Makes no sense why they replace her.

My two thoughts on your concerns:
1.) For the plant, I think it's more of a psychological coping mechanism for the girl after losing her Mother. Though, the potential of the plant becoming Biollante would have been AMAZING.
2.) This is absolutely true, but I think it's almost a "look the other way" situation because of how Akane was made the scapegoat for the Maser issue at the beginning of the film. I absolutely agree about the sequel, though. She was great in the role, and I really wish she would've stayed there.

Going off on a tangent. Imagine if Biollante turned up in the first one, and then SURVIVED. Tokyo S.O.S. could've thrown in SpaceGodzilla, and it would've been a full-on brawl between the king and all his copies.

This movie is criminally underrated, but it's in my top ten for sure. The Godzilla design is one of my all time favorites, and Kiryu is awesome, and I really like the main ensemble for this one. I only wish they had been included in Tokyo SOS.
